specific hits meet or exceed a domain-specific e-value threshold (illustrated example) and represent a very high confidence that the query sequence belongs to the same protein family as the sequences use to create the domain model
non-specific hits meet or exceed the RPS-BLAST threshold for statistical significance (default E-value cutoff of 0.01,or an E-value selected by user via the advanced search options)
照我理解的话,就是说specific hit就是铁定是这个家族的东西了,各种该保守的保守功能就跟这个家族的蛋白功能一样了,可以看做是正房太太的孩子；而non-specific hit就是说跟这个家族中保守区域绝大多数位置氨基酸是一样的,具有统计学意义,但是由于技术原因没有做过这种蛋白的具体功能,所以就是算偏房姨太太的孩子咯.
